If I got this right, "problem folder" is not a root folder (e:\problem folder) but 
embedded (e:\folder\problem folder).
Create e:\folder1 and copy everything from e:\folder (except e:\folder\problem folder) 
into it.
VERY IMPORTANT! Copy e:\folder1 (new) to an internal drive, disconnect the usb, re-boot 
and verify at least some of the files on the internal drive. If it looks okay, try 
deleting e:\folder (original with the problem folder).
Now re-boot and verify at least some of the files on the external drive (before deleting 
copies on c).
