FYI current versions of Windows are not monolithic systems. An EXE program has stuff
inside it that tells the OS what it wants and names DLLs somewhere that may have
to be loaded and there are background services that may be nedded... yada yada and
so on.
If you want to know more, buy the SDK from Microsoft. Or Buy a set of four or five
heavy books that explain the Windows Operating systems.
And yes, a program can be written so that even if most everything else fails, it
will be able to take control. This not a new idea at all, it predates windows and
DOS.
Meanwhile, there are ways to recover, repair or re-install your system. Do you
have a backup of your important data ? The fix-it-up process is destructive
by nature.
