I've had that after a virus just recently, and I think i actually ran out of hard
disk space to support the desktop and the copies of the defective files. I have
a teeny 20 gig HD and had to open Win2K in Debug mode, then deleted a lot of unneeded
stuff.
When i started windows again it went through debugging again and finished repairing.
Do you have enough room to support the repairs you're doing?
