Missing start menu links off the program area

The program folder off the start menu which makes the links appear for the software in their various folders which are installed on your computer is empty! I looked and the folder is gone, but I didn't delete it or move the files. Also I did a search and it appears not to be on the hard drive anywhere? Is it a trojan? Or virus? Both my updated checkers show that I am not infected however after manually adding the links back to the program folder and after a reboot or two of the PC they dissapear again! Anyone know what is happening? Thanks very much in advance for any insight to this annoying problem.
