Problem running Scandisk

I have a partioned hard drive (C and D). When I try to run Scandisk on my C drive, it starts by "checking file allocation tables" then goes to "checking folders" BUT it never finishes; it simple stops and restarts with "checking file allocation tables" followed by "checking folders" (the blue progress dots never reach further than about one-third of the way along the progress bar). After 10 iterations of this I get a message saying it has restarted 10 times and do I want to continue. My C drive contains all my program files and my own data files. When I run Scandisk on my D drive (which is almost empty) I have no problems. Any suggestions? Thanks.
