Reuven,

You could spend a lot of time trying to repair your current issues with win98, and 
you may succeed in getting it working again, however, if your intent is as stated 
"copy to New Larger HDD", then you may be asking for problems with the new HDD.

Any unresolved errors will simply be transferred to the New HDD.

Best advice I can offer, and what gewg_ was trying to lead you to, is a clean install 
of Win98, either on the existing HDD , just prior to the HDD swap,or on the new one.
