Problem with Favorites Internet Explorer

Among the things that suddenly went bad with my new Vista machine was that IE suddenly couldn't link to my Favorites when I clicked "Favorites" even though they were out there in the Favorites folder. I couldn't' save a Favorite either. It sounded like a simple thing to fix but I tried everything with no luck. But since I had to return the PC to Best Buy to have the Geek Squad fix the other things (including hardware problems), they supposedly fixed my Favorites problem too. But now the problem is now just different. When I click on Favorites in IE, I see the Favorites that are listed in My Documents/Favorites. So far so good. But when I save a new favorite, it saves it to another folder within my first Favorite folder so that when I click on Favorites again, I don't see what I just saved. In other words, Favorites is now saving new favorites to a folder within my main Favorites folder, also called Favorites. Is there any way to tell IE to save it to the main folder or otherwise fix this problem?
