Programs Opening twice at startup

Ok, I was tinkering around and clearing up my Start>Programs>Startup folder and I
deleted some links that were no longer working.
Now, for some reason the things I left in my startup folder are opening twice and
appearing twice in my tray.
Anyone know how I can clear this up?
